Our longitudinal data reveal (1) that microbial species PR:PROJECT_SUMMARY maintain stable population sizes within and across humans, (2) that commonly PR:PROJECT_SUMMARY used ‘omic survey methods are more reliable when using averages over multiple PR:PROJECT_SUMMARY days of sampling, (3) that variation of gut metabolites within people over time PR:PROJECT_SUMMARY is driven by amino acid levels, while differences across people are driven by PR:PROJECT_SUMMARY differences in bile acids, and (4) that functional evolution and genomic PR:PROJECT_SUMMARY diversification can be used to infer eco-evolutionary dynamics and in vivo PR:PROJECT_SUMMARY selection pressures for strains within individual people. In ST:STUDY_SUMMARY order to develop synthetic therapeutics and customized disease treatments we ST:STUDY_SUMMARY will need to understand the bacterial communities in the stool samples used in ST:STUDY_SUMMARY such treatments. For this purpose, a microbiome library was generated using ST:STUDY_SUMMARY human stool obtained from healthy human FMT recruited by OpenBiome, a non-profit ST:STUDY_SUMMARY organization that provides fecal microbiome therapeutics. In addition to ST:STUDY_SUMMARY characterizing the bacterial populations and obtaining bacterial isolates from ST:STUDY_SUMMARY FMT samples, we conducted metabolite profiling with the goal of: (1) generating ST:STUDY_SUMMARY a library of metabolites in FMT samples, (2) Identifying metabolites associated ST:STUDY_SUMMARY with defined bacterial populations, and (3) identifying microbial metabolites ST:STUDY_SUMMARY with immunoregulatory functions. We conducted metabolite profiling on a subset ST:STUDY_SUMMARY consisting of 180 stool samples from 84 donors using four nontargeted liquid ST:STUDY_SUMMARY chromatography mass spectrometry (LC-MS) methods. Generated data were processed, ST:STUDY_SUMMARY isotopes removed, and adducts and fragments clustered. The identity of known ST:STUDY_SUMMARY metabolites was determined based on matching retention times of neat standards ST:STUDY_SUMMARY run in parallel with the study.
