Samples within MS:MS_COMMENTS the LC-MS batch were sorted according to blocks of replicates and randomized. To MS:MS_COMMENTS facilitate metabolite identification, approximately 350 authentic metabolite MS:MS_COMMENTS standards were analysed prior to the LC-MS batch and their peaks and retention MS:MS_COMMENTS time manually checked using the MZmine software. Pooled biological quality MS:MS_COMMENTS control samples and extraction solvent blanks were analysed periodically MS:MS_COMMENTS throughout the batch to monitor LC-MS signal reproducibility and aid downstream MS:MS_COMMENTS metabolite identification procedures. Raw LC-MS metabolomics data were analysed MS:MS_COMMENTS using the open source software, IDEOM MS:MS_COMMENTS (http://mzmatch.sourceforge.net/ideom.php). Briefly, the IDEOM workflow uses MS:MS_COMMENTS msconvert to convert raw files to mzXML format, XCMS (Centwave) to pick LC-MS MS:MS_COMMENTS peak signals and MZmatch for alignment and annotation of related metabolite MS:MS_COMMENTS peaks. Default IDEOM parameters were used to eliminate unwanted noise and MS:MS_COMMENTS artefact peaks. Confident metabolite identification was made by matching MS:MS_COMMENTS accurate masses to retention time of the ~350 authentic standards. When these MS:MS_COMMENTS authentic standards were unavailable, putative metabolite identification used MS:MS_COMMENTS accurate mass and predicted retention times.
